Ihre Aufgaben: A broad range of molecular techniques including molecular biology, PCR, DNA/RNA isolation, protein isolation and Western blotting, and CRISPR/Cas9

  • ctDNA (e.g. Illumina) and allele-specific long-read sequencing (ONT) to map secondary and tertiary KIT/PDGFRA resistance mutations and resolve their cis/trans configuration
  • Bioinformatic analyses (e.g. NGS, WGS, methylation profiling) 
  • Documentation and interpretation of research findings, plus preparation of presentations, talks, and posters
  • Establishing and maintaining human cell cultures, functional in vitro assays, and potentially in vivo experiments

Decoding and targeting drug resistance in gastrointestinal stromal tumors (GIST)
Gastrointestinal stromal tumors (GIST) are the paradigm of an oncogene-addicted cancer: nearly all are driven by activating mutations in the receptor tyrosine kinases KIT or PDGFRA. Kinase inhibitors have transformed the disease, yet virtually all metastatic patients eventually progress, and those failing the last approved line face a median survival of roughly six months. Understanding — and outmaneuvering — resistance is therefore one of the most consequential questions in the field.
We and others have recently shown that KIT remains the dominant driver across all treatment lines, and that resistance is shaped by two principles: spatial heterogeneity between clones carrying ATP-binding-pocket (AP) versus activation-loop (AL) mutations — which no single drug controls — and pan-resistant AP/AL compound mutations in cis that escape every approved agent and are invisible to routine NGS, requiring allele-specific long-read sequencing to detect (Heinrich et al., Nature Medicine 2024; Mühlenberg et al., JCO 2024; Grunewald et al., Cancer Discovery 2021).

The PATHFINDERS consortium, funded by the Deutsche Krebshilfe, builds on these insights to create, for each patient, an individual “resistance map” that integrates circulating tumor DNA (ctDNA), long-read sequencing, functional imaging and longitudinal tumor tracking — turning molecular biology into adaptive, multimodal treatment decisions. The advertised position is embedded in the molecular-profiling and model-development core of the Translational Sarcoma Research group and also interacting with local and consortial partners in Münster and Lübeck.

Your project
You will dissect the molecular architecture of resistance in heavily pretreated GIST and translate it into experimental models. The central questions: How are AP, AL and compound AP/AL mutations distributed across a patient’s clones and over time? Can liquid biopsy and long-read sequencing resolve the allelic (cis) context of resistance non-invasively? And which therapeutic vulnerabilities emerge once the full resistance phylogeny is reconstructed?

Ihr Profil: 

  • A Master’s degree in molecular biology, biochemistry, biomedicine or a related field
  • Solid hands-on experience across molecular biology and cell biology (e.g. cloning, qPCR, sequencing library preparation, cell culture); exposure to NGS/long-read data or basic bioinformatics is a strong plus
  • (Basic) experience with coding (R and / or Python) is desirable
  • Experience with in vivo mouse models and/or a FELASA B certification is desirable
  • Strong analytical thinking, the ability to design experiments and interpret complex datasets, and a capacity to work independently
  • Genuine curiosity for translational cancer biology and the motivation to bridge bench and clinic
  • Very good written and spoken English
